Mr McCain has died from brain cancer.
President Trump had attempted to justify his remarks with a tweet on Monday morning that said: “Melania and I send our deepest sympathies and respect to the family of Senator John McCain. Our hearts and prayers are with you!”
Senator Graham is a close ally of Mr Trump and has supported him in the past when he has been criticised.
They were at the same boarding point on Air Force One when the president made his controversial comments on Sunday, the senator said.
“I will have a full discussion with the president about this,” Mr Graham said. “I am deeply disappointed in this president’s comments about Sen. John McCain.”
